In the logs you can see that manually you send command to device 41, but automatically to device 401.

It’s a bit unusual. Go to the Server app, open Files > Hourly data and check whether raw hourly data exist or not. Also check Saving parameters of Server.
We can quickly solve the issue via remote connection, but it is a commercial service.

I think, you should check command data. See Device Data tab in Communicator, scroll to the commands. Compare the command with manually sent commands.

Yes. You need Automatic Control Module. Trial is available.
May be you can split your PLC into several sets of tags. Each of the set is a separate device in Rapid SCADA database. In this case it is possible to send a command to request required subdevice.
Requesting for partial set of tags it is not implemented by the current version of Rapid SCADA Modbus driver. This is a specific function. We can estimate custom development, but programming may be expensive.
If you describe the whole system, it helps to find out possible solutions.
